We are an exceptionally well equipped proteomics lab with nanoflow liquid chromatography and access to electrospray Time-of-Flight and MALDI ToF-ToF tandem mass spectrometers, hybrid Triple Quadrupole/ion trap mass spectrometers and Orbitrap ion trap mass spectrometers.

AB Sciex 5600

The AB Sciex 5600 mass spectrometer is the most recently produced quadrupole/time of flight tandem mass spectrometer with obvious advantages over its predecessors. Its increased sensitivity, specificity and resolution has enabled a significant increase in the number of proteins, peptides and modified peptides identified within a standard sample in our laboratory. Using the isobaric tagging approach (iTRAQ) with this instrument we have successfully quantified 1000s of proteins and phosphorylation sites in experiments that range from proteomic effects of oncogenic tyrosine kinases to changes in the proteome of embryonic stem cells as they differentiate (enabling comparison to microRNA, mRNA and epigenetic changes for each gene). The 5600 mass spectrometer has the capability of performing high resolution MRM analysis of proteins of interest, allowing specific identification and quantification of the peptide and if necessary its modified forms. The 5600 has also been configured to perform SWATH analysis. SWATH allows label free quantitation of thousands of peptides from a single 2 hour analysis dramatically effecting throughput.

This sensitive instrument with ultra-high resolution has been configured to analyse a multitude of samples from purely IDA based experiments to gathering relative quantification on complex mixtures that range from cell line lysate to depleted serum samples. In addition the Orbitrap can also perform SRM analysis to screen for novel post translational modifications and validate results from “shotgun” style experiments. The Electron Transfer Dissociation is being worked up to analyse post translational modifications including acetylation and methylation of histones during DNA damage.

This quadrupole time of flight instrument (QToF) is the work horse of the mass spectrometers. Almost the sole sample set analysed on this instrument is iTRAQ labelled peptides from a multitude of origins, from biomarker identification driven experiments to shotgun phosphoproteomics.

The MALDI ToF ToF has principally been employed to analyse clinical material, allowing us to identify 100’s proteins from the most complex mixtures. This instrument also allows complementary data analysis as it has a different ionisation source from the other instruments.

The hybrid triple quadrupole/linear ion trap mass spectrometers principle use is the identification and validation of post translational modification using multiple reaction monitoring (MRM) and MRM initiated detection and sequence analysis (MIDAS).
